We currently use pulsed-field gel electrophoresis (PFGE)to resolve bands of
genomic DNA cut with a rare-cutting restriction enzyme (usually SmaI). You
may also want to look into multi-locus sequence typing (MLST), which is a
little more involved, but less ambiguous and easy to reproduce. A PubMed
search should provide plenty of info on these techniques.
