Hi Mike -
The 0-1 data is known as "mask" data and needs to be encoded as
such. This is impossible in msf format but can be done in rsf format. My
recommendation is to use GCG's SeqLab for the entire analysis and your
problems will go away. SeqLab does require an X graphics interface, but
