Oh dear. I did tell GCG that clustal (and probably other programs) were
using the "PileUp" to identify MSF format and asked them whether they could
fix it. SeqLab seems to have had other requirements.
There is a description of MSF format in the GCG documentation. But it
is different for 8.1 and 9.0. 9.0 has some identification at the top
(!!AA_MULTIPLE_ALIGNMENT) that programs will be able to use.
But the critical part is supposed to be the "MSF: Check: .." line.
