It's not quite scripts (it's a C program) but you might try to use DBWatcher if you
have an Unix box... It was designed to actually do automated blast searches with a
selection of sequences every day (well, in fact it checks whether there has been an
update since last search and doesn't do the search if there hasn't been any) and to 
report newly found similarities by e-mail.
