I think that the ultimative stuff to make fancy alignments is alscript,
by Geoff Barton. However, its disadvantage is that it has no idea
whatsoever about amino acid similarity and you have to make it all
yourself...
On the other hand, at my former lab GCG was running on ALPHA/OSF1, and
there was a program called BOXSHADE which did the job pretty well. I have
no idea where to get it from.
