You mean, besides GCG's PEPTIDESORT?  

The sites that it recognizes are stored in genrundata:proenzall.dat. 
Note that this file breaks chymotrypsin (for instance) down into 3 entries,
one each for F,W,Y.  This somewhat confusingly causes chymo to show up 3
times in the enzyme selection window.
