If you search the biocatalogue at EBI URL http://www.ebi.ac.uk/
You will find some programmes that might be of interest.
Not all are for DOS/Windows, and not all are held at the EBI ftp
archive at ftp.ebi.ac.uk

But at least it will give you an idea of what is out there and what
is being used.
