[Bio-software] alignment of motifs with conserved sequences

I am tryign to do an exhaustive search for motifs in UTR regions of
human. I want to see whether they are conserved across species. We are
looking for motifs in 3' and 5' UTR region, the motifs discovered by
algorithms might be functional sites (found on UTRdb,UTRsites) or some
conserved sites.
So, after doing the alignment of motifs discovered by each of the
algorithms, I wish to see if the top-ranked motifs are also conserved
or not. The only way I know to do this is to align them with conserved
set of sequences using Clustalw.

Can this be done? Is this a right approach?

Not really. Motifs as such are represented by position weight matrices
(save for few programs using graph representation). So instead of
clustalw you should be using i.e MAST program for MEME motifs.

Also I did not get if you are trying to do some kind of exhaustive
search for all motifs in all human 5'UTRs or you are more lucky and
got some subset of say co-expressed genes/ orthologues.
