We used parts of this code in the EMBOSS programs matcher and stretcher,
available under GPL as part of the EMBOSS suite from emboss.sf.net.
We asked permission from Bill Pearson to reuse various bits of FASTA code. In
this case he in turn directed us to Webb Miller, who granted permission to
reuse the code.
For your own use, I would expect the version in the FASTA package is the one
to go for. If you want to redistribute the code you would need to ask the
appropriate authors. In our experience everyone was very friendly.
