If you just need cloning tools then you should definitely have
a look at CloneIt.  The web server version is here:

http://genome.jouy.inra.fr/cgi-bin/CloneIt/CloneIt

You can obtain the program itself to run locally
by following a link from that site.

Or maybe just use EMBOSS?  (www.emboss.org)  The base package isn't
wrapped up in a pretty GUI but pretty much all the tools are there.
That said, there are some web and gui interfaces in the works,
poke around on their web site for more info.
