There are two good packages I know of:
Bionumerics from Applied Maths in Belgium: mostly useful for
pattern-comparison between strains or species; very powerful also
to compare different experiments.
Quantas from Keygene; powerful more for linkage studies
Both packages will cost over 3,000 euro I think.
