It sounds to me like you are trying to do some sort of ordination
technique, possibly Principal Corrdinates Analysis (PCO) or
Multidimensional Scaling?
Check my website (http://members.home.net/jwps3/rapd.html) for a list
of programs that will do these things, principally MVSP or PCO3D. The
site is geared towards RAPD analysis, but the programs will do what
you are talking about. You might also look at PC-ORD or any of the
major stats packages (SPSS, SYSTAT, SAS, MINITAB, etc).
