I use VHMPT,
http://ibms.ibms.sinica.edu.tw/~mjhwang/vhmpt/
http://www.ncbi.nlm.nih.gov:80/entrez/query.fcgi?cmd=Retrieve&db=PubMed&list_uids=9927715&dopt=Abstract
you need tcl/tk installed but it is very flexible and easy to use.
