Hi Bernd,
DNATools may do at least some of the tasks you mention. It contains
several search functions (e.g. blast on local data bases + interface
to NCBI formatdb which allows you to build your own data bases).
DNATools handles - depending on RAM/MHz - several thousand sequences
in a single project. Look at the homepage at www.crc.dk/phys/dnatools.htm.
