Try CLUSTALW for DNA alignment. Note that the newest version 1.8 of
CLUSTALW contains also a tool for phylogeny-tree design (njPLOTDOS)

P.S. I wrote an application to extract sequences of real interest from
a FASTA output to do directly a CLUSTALW alignment called
FASTA-BLAST_scan.
