Take a look at a program called tlcluster. It was developed here at the
University of Iowa, and was designed specifically for clustering ESTs.
It is available for download from

free for UNIX:
TIGR (the institute for genomic research) has produced tigr-assembler which can assemble EST.
phrap from the phred/phrap/consed package
Acembly with the ACEDB database
The last two need special setings.
I am sure there are many other that I do not know of :-)
