Maybe you could have a look at MSPcrunch which processes large sequences blast results and BLIXEM which can view and manipulate those results. It goes with seqsplit which split large sequences in shorter overlaping ones and another one which reassemble the results.

It is describe in a CABIOS paper and available from :
