There are versions for DOS and Win3.1 on the EMBL server;
     ftp://ftp.ebi.ac.uk/pub/software/dos/

the relevant files are dotplot$.exe and windot.exe.
I have tried them and they are simple and effective.
     If you are more of a Mac fan then you may want to look
at;

     ftp://ftp.ebi.ac.uk/pub/software/mac/dottyplot.hqx

but I haven't checked this one.
