Hi Mark,
Most advanced gene-finging systems in the Web tend to include promoter
and 3' region recognition. Have a look at GRAIL 
http://compbio.ornl.gov/Grail-bin/EmptyGrailForm
or Genefinder
http://genomic.sanger.ac.uk
You can also download AutoGene, which is for PC/MS DOS,
ftp://ftp.bionet.nsc.ru/pub/biology/AUG
