You could use ClustalX.  A PPC binary is available from the URL:
ftp://ftp-igbmc.u-strasbg.fr/pub/ClustalX/clustalx1.64b.PPC.sea.Hqx

Francois Jeanmougin and Julie Thompson are kind enough to make the
source available as well, so presumably you can build an m68k version
if you need to.
