Alignment Software

Is there anyway to use ClustalW or a similar program to align DNA sequences
taking codon usage and G+C content into consideration?  I am trying to align
~30 sequences from a large range of bacteria with different codon usages and
G+C contents, and I already have done the protein alignments.
