'Looking for public version of smith-waterman"

I developed a software to compare two complete prokaryotic 
genomes while at EMBL last
year. Among many other techniques, it uses two packages: Blast, and
bestfit from GCG group. I will like it to be portable. However, the package
by GCG is expensive and not publicly available. I will need to replace it
by pairwise sequence alignment pacakage using Smith-waterman algorithm
with proper alignment matrix. I will appreciate if anyone can help me
get a version of the Smith-waterman software. In return, I will give
a copy of the software. The software is written in Prolog and has been
tried on complete geneome sequences since January 1996.
