Check out Methods in Molecular Biology, Volume 24, Computer Analysis
of Sequence Data, Part I (Griffin, AM and Griffin, HG, ed.), Humana
Press, Totowa, NJ (1994). This gives a very detailed description of
many of the algorythms used in some popular sequence analysis
programs.
