May I suggest you try "Antheprot" which you can download by anonymous ftp from
ibcp.fr, and runs a number of different algorithms.  Also, there are some
e-mail servers for sec. structure prediction:
 
service at theory.bchs.uh.edu
PredictProtein at Embl-Heidelberg.de
(send "help" messages)
 
If there are any more such servers out there that I've missed I'd appreciate
hearing about them!
