Amphi does a descent job of this. See _The_Journal_of_Immunology_ (1987)
138:2213-2229 (Margalit, et al.) "Prediction of immunodominant helper T cell
antigenic sites from primary sequence". We have it running on a VAX and it
works pretty well. The algorithm is based on amphipathic helix prediction.
Source code is included in the article's appendix.
