I recently saw an amazing new contig assembly program for the Macintosh.
It is called "Sequencher" by Gene Codes here in Ann Arbor
(313-769-7249). I personally cannot afford the $1,200 for academics,
but that did not keep me from appreciating its speed and elegance.
It uses a modified Smith-Waterman algorithm for assembling the fragments
and allow nearly instantaneous updating of the consensus sequence as
one "drags" any particular fragment sideways relative to the other
fragments. There are lots of color-coding options and also a slick
gel digitizing utility. It is not set-up to handle multiple sequence
alignments, however.
