Several people have mentioned to me that FASTA1.6c2 fails to number
the residues of the alignments properly when a library sequence is longer
than 100,000 residues (e.g. yeast chromosome III). A new version of
FASTA (still 1.6c2) will be available later today that alleviates this problem
and provides correct numbering for sequences up to 10,000,000 residues long.
I look forward to the day when that is too short.
