which software upgrade do you mean? collection v2 or just the mobility
files that allow BD v3. If the latter, then yes, you can run BD2 and BD3
alongside eachother since they use different spectral files and mobility
files which are specified in your sample sheet, just get this correct and
you can mix up plates with BD2 and BD3 as much as you want.
We are not yet using version 2 collection so I cant comment on that.
