For web based tools you could look at Jeremy Parson's Java trace widget. I
believe the NCBI have one too. Google ought to locate them.
Alternatively you could try the Staden Package. It includes the "trev" program
for viewing a variety of chromatogram formats (ABI, ALF, SCF, CTF and
ZTR). Some of these formats support base-call confidence values (eg as
assigned by phred) and trev can view those too.
We don't have trev available as a separate download, so you'd have to install
the entire package (which, incidently, is already on the HGMP machines). It's
available free of charge for academics but is sold to commercial
users. However even for commercial users you can forget about the licencing
if all you want is Trev as this is free to everyone.
