James,
Since you already have extensive experience with the 377
and obtaining high quality sequencing templates for this slab
gel instrument, I would strongly advise in favor of obtaining
another 377. You can pick up a used one for ~$30,000 and could
use your existing template isolation protocols, etc. Switching
to a capillary instrument will require much additional care in
isolating very clean templates, in addition to the high cost of
the instrument, significant amount of down time for the 3700,
and extreme sensitivity to contaminants in obtaining successful
reads with the capillary instruments.
That's my 2 cents worth.
