We were having similiar communication problems such as short pre-runs, gels
stopping early, scanning when the door was open. We traced the problem
down to a bug in the abi software. We encountered it when switching
between the 36 and 64 lane format. The immediate fix was to reset the
firmware between each run. I think we fixed it by downloading a patch from
the abi website. Contact you application specialist and see if they know
anything about it.
