It may not be an option for everyone, but here we use a program called
Bass (http://www-genome.wi.mit.edu/ftp/distribution/software/Bass/), on a
Linux PC.
It handles everything except data collection, ie tracking, base calling.
It's a while since I've used it personally, but I'm pretty sure it handles
48 well combs and probably 64 well combs too.

Of course, both the operating system (Linux) and Bass are free which is an
immediate advantage over ABI...
