Two-hybrid system for proteins localised in the vacuole

Hi netters,
Does somebody used two-hybrid system (THS) to screen for proteins that
interact (receptor-targeting peptide) in the lumen of Golgi or vesicles
or vacuole/lysosome?
My question is: Could conditions in these compartments (pH, etc) be
responsible of the fact that no positive clones are detected! I mean, in
nucleus, where THS occurs, pH is certainely different!
