You could try the suite of PC Windows programs from Sci & Ed Software, 
Durham,
NC;  'Clone Manager' will perform DNA mapping/analyses 'Plasmid Enhancer'
produces publication quality maps.  Check out their web site

the Plasmid Processor 1.02 Windows program can be downloaded as a zip file.
