Dear Brian,

Sacch3D (the 3-D structure database from SGD) offers a pattern search of
either ORFs or UTRs.  You can search for a degenerate sequence 500 bp,
1000 bp or 2000 bp upstream of ORFs.  As yet, the program does not permit
mismatches, but that will probably change soon.
