Iodoacetamide is used for protein alkylation before tryptic digestion.  Some
proteins can be easily oxidized and cause problems for complete digestion,
so...alkylated proteins are more "open" to trypsin.  But...in some cases there
is no need to alkylate proteins before digestion.

One also will need to deglycosilate proteins  prior to digest  them.
