Try the NDB (Nucleic Acid Data Base) at http://ndbserver.rutgers.edu/
They have a compilation of all protein/DNA complexes. I am not sure
if they would also have proteins that bind DNA which weren't in
a complex. Another possibility is to search the PDB at http://www.pdb.bnl.gov/
using DNA binding protein as key words.
