You could take a look at dolink in /pub/packages/dcurtis of 
ftp.gene.ucl.ac.uk. If you wanted it to do the allele-condensing for you 
then you'd have to move your data over into the right format, which would be a 
rather big job if that was all you wanted it for, but the procedure it uses 
for the condensing is described in the documentation and might be worth your 
while reading.
